We have a new R package for flow cytometry. flowWorkspace allows one to import flowJo XML workspaces (schema version 2.0) into R and automatically replicate the workflow using the BioConductor flowCore tools. The package takes care of proper compensation, transformation, and gating. This means you can now compare automated gating methods against manual gates derived directly from flowJo. This release is a public beta-test before we submit the package to BioConductor, so please let us know of any issues or bugs you may encounter. Further details are in the package vignette. This latest version can be found on the BioConductor website and has support for netCDF, Rmpi, and multicore to parse large data sets in parallel.
